Chloride Ingress in a Virtual Concrete Microstructure

Concrete is a heterogenous microstruture comprising of various phases such as cement phase, aggregate phase and ITZ. I have a stack of 2D images of a computationally generated 3D concrete microstructure(Basically the XY plane slices along Z direction). I need to construct a 3D structure out of this stack, import it to COMSOL(preserving the heterogeneity of concrete as shown by the 2D slices) and then, study the ingression of compounds under different virtually simulated environment in COMSOL. Can anyone suggest any idea as to how to generate the 3D microstructure out of 2D images that is importable to COMSOL so that during the study in COMSOL the heterogeneity of concrete is preserved and the different phases can be identified separately.
