Head boundary condition in brinkman equation for subsurface flow

Hi,
I have problem in defining the appropriate boundary condition for Brinkman equation. I have a 2D model (a cut of mid points along the river; basically it is the river topography along the river path); in which I have the river stage (water depth) and river discharge (Q) measured data every 50 m distance. Since, the model is about the flow under the river, I should use Brinkman equation, right (I would like to find the hyporheic flow path)? The problem is that I don't know how should I apply my measurement as the top boundary condition (whether the every 50 meter distance river discharge (I even have upstream and downstream river discharge) or the water depth which was measured every 50 meters)?
I was thinking about using "inlet" boundary condition; but I think "inlet" would use the normal discharge into the sediment not the river discharge!!
I would be really appreciated if anybody can help me in this issue.
