squeeze flow over a patterned surface

I am looking at a very interesting problem and I would like to get everyone's comment:
The problem is combination of squeeze flow and flow over a patterned surface. Imagine a box which has fixed presser (atm) at the left and right boundaries. The top surface is coming down from an initial point to a final point with a constant and steady speed and the bottom plate has a pattern with permeability K (this pattern is simply an array of micro pillars). Would you please let me know if I can use COMSOL to model this and if so how to start?
