different BCs result in dependent solutions

I have a model with 9 regions and I'm trying to solve this model for different boundary conditions.
After simulation for 100 different boundary conditions, all solutions are stored in a matrix E. I need this matrix to be full rank i.e. 100, but the rank is 9.
Although all boundary conditions are completely different, the solutions are linearly dependent.
The thing that surprises me is that the solution of simulation according to matrices is N*(Kc\Lc) and Lc has more than 1000 elements. Thus at least exist 1000 different boundary conditions which can result in 1000 linearly independent solutions.
Is there any way to get these independent to solutions?

p.s. because there are only 9 regions, I choose 100 different combinations of BCs for these regions.
