I am working on a similar proj involving 2 porous domains, and was wondering how to give an interface BC?

Maybe you could upload an example file, containing your problem.
My first guess would be the conservation of mass: Flux_left = Flux_right. I myself have a porous electrode bordering a gas channel. I've described both with the same PDE and altered the transport parameter in each domain:
Gas channel: Total velocity = some value; Diffusion coefficient = 0 --> Convection only
Electrode: Total velocity = 0; Diffusion coefficient = some value ---> Diffusion only
By the nature of the PDE, conservation is fulfilled.

Yes, in comsol 4.0 there is a continuity boundary condition available under pairs, which takes care of the pressure and mass flux as you indicated to be continuous acorss the interface.
However, when I try to use this, I am unable to select the boundary.
