freaction of epsilon*mod(E)^2 calculation

I'm calculating eigenfrequencies of a PCF with a defect (core). For a trapped mode within the defect, how to calculate fraction of electric field energy (epsilon*|E|^2) in core? How to introduce epsilon for calcuting the same, because epsilon may be varying.
