Can't form a union with mixed imported and primitive parts

This is a 2D model and I have imported the model from a .dxf file. I added some geometry objects onto it. Take a look at my attached files.

Later steps in the geometry treat the entire thing as one object, but in the material and mesh steps it is still treated as segmented.

That circle in the top left side of the union is the added primitive. Everything else was imported. So the behavior looks to be inconsistent.

EDIT: I managed to fix this by applying the virtual operation "Ignore Edges". This isn't ideal since I have to manually select a bunch of edges, but it's better than nothing I guess. :-(
